Length of stay in HK depend on what kind of visa you're applying, and your nationality.

Chungking mansions. I've stayed there a bunch of times, cheap and never had any problems. The cleanest hostel I found in Chungking (meaning the least cockroaches) was Apple Hostel.
You could also try the Mirador down the road.
RE visa processing, you can get the express service (next day) but I didn't bother, it was almost the same price to just stay in HK for four nights and get the regular visa service.
This however was before September 1st. I don't know if visa processing times have changed.
Chunking mansions is the cheapest place. I don't know how picky you are but prepare to have a place only to sleep & shower, don't expect a nice building haha. I don't know where are you from but some friends I've recommended to have said it looks really dangerous place but anyway I don't know anyone who have had a bad experience there.
There are many floors and so far as I remember most of them have hostels. I stayed there 3 different times and each time arrived to a different one, all the times was good experience, some of them have just a fan, some others AC, up to what u need.

chungking mansion for sure is scary. Well its not comfortable and safe either, never the less i spend there 2 times because its cheap (once 7 days) working visa took me 5 working days...
i really wonder what happens if the building has a fire, guess you just die :/

As others have said, Chungking mansion or Mirador mansions may be the cheapest but not the safest, but is safe enough. Remember to bargain, do the ole bargain and walk away and tell them you will go look at another place, do this to a few places to get the best price/room. For a single room, you should be able to get them down to 150 if you are staying 3 or 4 nights. It is not the busy season. At the most, 200RMB a night. Look for a room on your own, you do not need someone from the street to escort you. there are a few rooms/hotels on most floors, no help is required.
Chunking is good place for 2-3 nights with cheap rate
If you go to www.booking.com and search Chunking mansions, you can book online. You don't have to pay anything til you arrive. I've used this service often.
