Obviously the journey takes a bit longer. I know the flights to Shenzhen are cheaper from Beijing.
I just wondered if anyone has taken this route and is it worth it?

well, I haven't done that route, but I have made many train trips in China, some pretty darn long, like Hangzhou to Kunming. Simple rule of thumb for train travel is you get what you pay for. Get a hard-sleeper ticket and u will be treated to the attendant misery. Pay for a first class on bullet-train which goes at least as far south as Guangzhou and you will enjoy some nice luxury.
You can walk across the border from SZ to HK. Pretty easy depending on what kind of passport you hold and whether Immi is busy or not, which it certainly can be. Then you get on the MTR system (HK's metro system), that will give you an easy, pleasant journey into anywhere in HK you desire to go.

Tips-
get some HKD immediately upon crossing into HK, I mean there at the border crossing. easy-peasy.
purchase and load up an Octopus card immediately. there at the border station I mean. these things are excellent.

not sure if it is all Octopus cards, but it exists in a version that will also work for busses and metro in Shenzhen (and other cities in the area) Possibly you need to add both RMB and HKD to the card, but still more convenient if you are in the region

I haven't tried it yet. I moved out of SZ last July.... but it seems pretty awesome... I know the HK Octopus is pretty awesome..
I have crossed a few times into HK from Shenzhen. You can pay like $100 HK and take a bus right from the airport and it will take you right into HK and have various stops that will suit you.
This is the easiest way I think. You could do things differently and save a few dollars, but not worth it in my opinion.
(The bus stops at the customs/border builiding, and meets you on the otherside when crossing into HK. keep your ticket and take note of your bus' colour.)
I never took that route but my route was close enough. I travelled from Beijing to Shenzen then took a bus to Hong Kong! Yeah it was worth it! The trip from Shenzen to Hong Kong is pretty nice you get to see some good views!
The easiest way to get to HK from SZ is by the ferry in Shekou.
It costs a little more but well worth it as the boarder crossing is small and fast compared to the 2 crossings using the Metro plus if its a nice day the scenery is awesome and it takes you right into the ferry terminal in Central.
Take the Metro to Shekou (you will have to change trains once) or if you have the money splurge on a taxi (maybe 100rmb) from the airport to the Shekou ferry terminal.
I live in SZ and make the trip all the time...the 2 times I took the train I waited well over 1 hour in boarder lines each time...the ferry...about 5 minutes every time.

I certainly agree the ferry is best way between SZ & HKIA. never did take it to Central though... not that I didn't consider it, just always took the easy way (for me) and showed up at Lok Ma Chau... easy enough, but yeah, border crossing can be long if a big crowd and then looking at a 1-hour+ ride on MTR to TST or Central.
What would be cost of travelling from Beijing to Shenzen by train and flight? Is 2-3 days okay visit Shenzhen?

I took the flight from Beijing to Shenzhen then I took a bus to Hong Kong. Never took the train ride! It was nice you get a good view and it's really clean you will see a big difference!
My plane got diverted to Guangzhou and even though I knew how to get to Hong Kong by bus or train, we ended up taking a taxi, women can't tell them anything. I took a bus back as it was easy, turns out that a store across the street from my hotel was a bus station, she got points for that one. I wouldn't have even found it.
The border crossing by cab involved climbing too many stairs with suit cases. The border crossing with the bus was just walking in one side of a terminal and out the other side, place was big but no stairs.
I hate stairs with suit cases but not as much as my girl friend who has to ride in them. At the Beijing rail station they had such long stairs down to the platforms, crazy and there were escalators that weren't turned on.
