Same thing is true for city buses in different cities. I believe it all depends of if they want to put forth the extra effort to encourage people to be more willing to use their transportation for the short distance traveling.
Maybe it has something to do with the fact that most subways are run by privately-owned companies, as opposed to the state, so the different companies adapt different pricing systems - just a guess!
You know that China has local government, right? It's not just one big central brain that does everything.
